Proximity-Aware Transcriptomics Reveals Non-Random Genomic Clustering of Low-Annotated ncRNAs Near Protein-Coding Genes in SMA iPSCs
Listed in NCBI GEO
High-throughput transcriptomic studies frequently dismiss cryptic, low-annotated non-coding RNAs (ncRNAs) represented solely by Ensembl gene identifiers (ENSG IDs) as functional noise due to a lack of curated nomenclature.
Description
To overcome this limitation and systematically decode this uncharacterized transcriptome, we developed the Proximity-aware ENSG Pipeline (PEP), a multi-layered computational framework that integrates differential expression processing, Ensembl-based biotype classification, linear genomic proximity modeling, and chromosome-conditional permutation testing (10,000 iterations). We deployed PEP on total RNA-seq data generated from a stage-matched cohort of human induced pluripotent stem cells (iPSCs) derived from patients with Spinal Muscular Atrophy (SMA) and healthy controls.
PEP successfully captured the primary causal genetic lesion of SMA (SMN1 down-regulation; log2FC = -3.22, P < 0.001) validating the biological baseline. Our framework demonstrated that low-annotated ncRNAs (n = 9.070) form a highly organized, gene-centered class-level architecture, remaining non-randomly proximal to protein-coding genes with an observed median neighbor distance of 29.3 kb versus a random null expectation of 105 kb (P < 0.001).

Under SMA ground-state conditions, the dysregulated subset of these ncRNAs (n = 982) exhibited tight, same-direction transcriptional cis-coupling with their nearest protein-coding partners (73% concordance, P = 0.0004), a phenomenon independent of genomic imprinting caveats (7/982 pairs involved imprinted loci). This transcriptional coupling was primarily directional, with an additional modest magnitude correlation (r = 0.33, p < 0.01), pointing to shared local cis-regulatory inputs.
Computational cis-coupling trends and disease effectors were empirically audited and validated using an unbiased, custom-designed RT-qPCR panel. These findings reframe non-coding transcriptomic disruptions in SMA from isolated events into a genomically coupled cis-regulatory phenomenon. PEP provides a scalable, reproducible workflow for the functional interpretation of low-annotated ENSG loci across diverse disease models.
