Raw experimental dataset of PD-L1-PTP1B-FAK axis regulating malignant progression in human hepatocellular carcinoma

Listed in ScienceDB

This dataset consists of full sets of original experimental images and supporting bioinformatic files generated to support the manuscript titled PD-L1-Driven PTP1B Degradation Relieves FAK Suppression to Fuel Hepatocellular Carcinoma Malignancy.

Description

All experiments were conducted from May 2021 to June 2024 in the laboratory of the First Affiliated Hospital of Anhui University of Science and Technology. A total of 58 paired HCC and adjacent non-tumor surgical tissue specimens were collected from the Affiliated Hospital of Bengbu Medical College.

All personal identity information of patients was fully anonymized to avoid privacy leakage. The cell lines used in this study included normal human hepatocyte THLE-2 and human HCC cell lines Huh7, Hep3B, SNU-387 and Li-7, all purchased from Punosai Life Technology. STR authentication was performed to verify cell identity, and mycoplasma contamination tests were conducted before all functional experiments. The complete workflow of data generation is as follows: public databases including GEPIA, UALCAN, Kaplan-Meier Plotter and GENEMANIA were utilized for analyses of gene expression, patient survival and protein-protein interaction prediction.

Fully automatic immunohistochemical staining equipment was adopted for IHC staining of paraffin tissue sections. Western blot assays were carried out with the Mini-PROTEAN electrophoresis system and chemiluminescence imaging system. Laser scanning confocal microscopy was used to capture immunofluorescence (IF) images.

The Roche LightCycler 480 system was applied for qPCR quantification. A microplate reader was used to detect PTP1B phosphatase activity. Transwell invasion, wound healing, colony formation and EdU proliferation assays were performed under an inverted fluorescence microscope, and BD flow cytometry was used to detect cell apoptosis.

All quantitative data were visualized with professional scientific graphing software, and bioinformatic data were processed in batches by built-in analytical scripts of corresponding databases. No geospatial or long-term time-series monitoring data were involved in this study, so there are no relevant spatial and temporal resolution parameters. All materials uploaded to the database are original image files corresponding to composite figures in the manuscript, including uncropped original Western blot films, raw CoIP imaging pictures, native laser confocal IF images, and original field photographs of cell functional experiments.

The dataset contains original images and supporting raw data for all subfigures presented in the manuscript, with representative biological replicates of each group preserved and no missing data. All original materials are classified and sorted by figure numbers, accompanied by a unified README document that marks the corresponding figure number in the manuscript for each file. The dataset covers various file formats such as TIFF, XLSX and PNG.

Image files can be opened with common image viewers, while spreadsheet and document files are compatible with Office and WPS software suites. All human specimen and animal operation protocols were approved by the Institutional Ethics Committee (Approval No. AUST-EC-2021103). All experiments strictly complied with the Declaration of Helsinki and the ARRIVE 2.0 guidelines. Authorized access to this dataset is available for secondary analysis and meta-research on oncogenic mechanisms related to PD-L1, PTP1B and FAK in hepatocellular carcinoma.
