Description

This Figshare repository hosts the Collagen Alpha-2(VI) Degradome Foundation Atlas (Version 1), a comprehensive in silico reconstruction of the theoretical peptide landscape generated through the proteolytic cleavage of human collagen alpha-2(VI) (COL6A2).

The atlas provides an open-access computational reference for researchers working in proteomics, degradomics, mass spectrometry, extracellular matrix biology, connective tissue research, muscle biology, and biomarker discovery.

By systematically mapping potential peptide fragments arising from COL6A2 turnover and enzymatic processing, the dataset provides a degradome-centred perspective on the dynamic peptide populations that may be generated during extracellular matrix remodeling and tissue-specific proteolysis.

Biological Context

Collagen alpha-2(VI), encoded by COL6A2, is one of the three principal alpha chains that form type VI collagen, a distinctive extracellular matrix collagen that assembles into characteristic beaded microfibrils.

Type VI collagen occupies specialized extracellular matrix environments and contributes to interactions between cells and the surrounding matrix.

COL6A2 is expressed in a variety of connective tissues and is particularly relevant to skeletal muscle and other tissues where the extracellular matrix plays an important role in maintaining tissue architecture and cellular function. Type VI collagen contributes to extracellular matrix organization, mechanical interactions, and communication between cells and their surrounding matrix environment.

The continuous synthesis, assembly, remodeling, and proteolytic turnover of type VI collagen can generate extracellular fragments and peptides that may provide information about matrix dynamics beyond measurements of the intact protein.

Mapping the theoretical COL6A2 fragment landscape therefore provides a foundation for investigating collagen-derived peptides associated with extracellular matrix turnover, tissue remodeling, and pathological changes.

Alterations in the genes encoding type VI collagen chains, including COL6A2, are associated with inherited collagen VI-related disorders such as Bethlem muscular dystrophy and Ullrich congenital muscular dystrophy.

These conditions highlight the importance of collagen VI in maintaining extracellular matrix and muscle tissue integrity. A systematic COL6A2 degradome reference can therefore support investigation of peptide signatures associated with muscle and connective-tissue biology.

Key Features of the Proteomics Dataset

The Collagen Alpha-2(VI) Degradome Foundation Atlas provides a systematic computational representation of the theoretical peptide space associated with COL6A2, including:

Predicted enzymatic and chemical cleavage sites across the collagen alpha-2(VI) sequence

Potential contiguous peptide fragments generated through proteolytic cleavage

Fragment-level physicochemical and biochemical characteristics

Sequence-derived properties relevant to peptide characterization and mass-spectrometric detection

Mass Spectrometry and Peptide Metrics:

Molecular weight

Mass-to-charge ratio (m/z)

Net charge

Isoelectric point (pI)

Biochemical and Biophysical Features:

Hydrophobicity

Boman index

Instability index

Aliphatic index

Together, these calculated parameters provide a feature-rich computational reference for evaluating COL6A2-derived peptides and prioritizing candidate fragments for downstream proteomic and mass-spectrometric investigation.

Applications in Biomarker Discovery and Biomedical Research

The dataset can support a broad range of research applications, including:

Targeted Proteomics: Identification and prioritization of COL6A2-derived peptides for targeted mass-spectrometry assays.

Biomarker Discovery: Exploration of collagen alpha-2(VI)-derived peptide signatures associated with extracellular matrix turnover and tissue remodeling.

Discovery Proteomics: Generation of candidate peptide lists for untargeted and discovery-based proteomic investigations.

Degradomics: Investigation of proteolytic processing and type VI collagen turnover through a COL6A2-focused degradome framework.

Clinical Proteomics: Identification of candidate peptide biomarkers associated with connective tissue and muscle-related extracellular matrix changes.

Muscle Biology: Supporting investigations of collagen VI turnover and extracellular matrix organization in skeletal muscle.

Neuromuscular Research: Providing a computational resource for studying COL6A2-derived peptides in collagen VI-related muscle disorders.

Connective Tissue Research: Characterization of potential collagen VI fragments generated during extracellular matrix remodeling.

Fibrosis and Tissue Remodeling: Exploration of COL6A2-derived peptide signatures associated with pathological extracellular matrix changes.

Extracellular Matrix Research: Investigation of collagen VI-derived fragments as molecular indicators of matrix organization and turnover.

Computational Biology: Enabling sequence-based degradome profiling, peptide prioritization, and comparative collagen analysis.

Assay Development: Supporting the selection and characterization of candidate COL6A2 peptides for future experimental validation.

Data Inclusion and Reproducibility

Version 1 focuses on the wild-type human collagen alpha-2(VI) chain and provides a systematic theoretical representation of its potential degradome, including contiguous peptide fragments and their calculated physicochemical properties.

The dataset represents a theoretical fragment space rather than a catalogue of experimentally confirmed peptides.

The presence of a predicted fragment does not establish that the peptide is generated in vivo, remains stable in a biological sample, or is detectable by a particular mass-spectrometric platform. Experimental proteomics, degradomics, and mass-spectrometry studies are therefore required to establish the biological generation, stability, abundance, and detectability of individual COL6A2-derived peptides.

Future releases of the Collagen Alpha-2(VI) Degradome Foundation Atlas may incorporate disease-associated sequence variants, post-translational and extracellular matrix modifications, experimentally validated cleavage products, tissue-specific degradome profiles, and complementary experimental proteomics data.

These extensions will progressively bridge the theoretical COL6A2 peptide landscape with experimentally informed models of type VI collagen turnover, muscle and connective-tissue biology, extracellular matrix remodeling, and disease-associated matrix changes.

This version places particular emphasis on type VI collagen microfibrils, skeletal muscle and connective-tissue biology, neuromuscular disorders, and extracellular matrix remodeling, while keeping the atlas consistent with your other collagen datasets.
