Transcriptional profiling of Clarke's column neurons after Pv>DTA-mediated sensory deprivation.

Listed in NCBI GEO

To identify the molecular mechanisms by which proprioceptive sensory neurons control Clarke's column (CC) neuron development, we performed bulk RNA-sequencing on caudal thoracic CC neurons from WT and Pv>DTA mice.

Description

Alexa555-CTB was injected into the cerebellum at postnatal day 4 (P4). At P6, spinal cord tissue was dissociated using pronase in ACSF, followed by mechanical trituration with Pasteur pipettes, and labeled CC neurons were manually collected using a capillary glass pipette.

Sequencing libraries were prepared from pools of 10-20 cells following the SMART-seq2 protocol. Sequencing was performed on the Illumina NovaSeq 6000 platform with 150 bp paired-end reads. Raw sequencing reads were aligned to the Mus musculus reference genome (GRCm39) using STAR (version 2.7.11a).

The resulting SAM/BAM files were then processed, sorted, and indexed with Samtools (version 1.18). Gene-level counts were generated using htseq-count (version 2.0.3) with the corresponding GTF annotation file.
