Whole genome sequence dataset of a Severe Fever with Thrombocytopenia Syndrome virus (SFTSV) strain isolated from patient serum in Zhejiang, China

Listed in ScienceDB

We isolated and cultured the SFTS virus strain from the acute phase serum of a patient with severe fever and thrombocytopenia syndrome in Zhejiang, China.

Description

Subsequently, the supernatant of the virus culture medium was sent to Beijing Qingke Biotechnology Co., Ltd. for virus whole genome sequencing analysis. The main steps are as follows: (1) Nucleic acid collection and quality control: Genomic RNA extraction, to remove host contamination as much as possible, and to increase product concentration and purity.

(2) Nucleic acid fragmentation: about 300-500 bp, RNA fragmentation reagent is Mg2+; (3) Library construction: Fragmented RNA is first subjected to random reverse transcription and double stranded synthesis of ds cDNA; Perform repair reactions at both ends of fragmented DNA (cDNA) fragments and connect sequencing adapters; PCR or PCR free adding index; Magnetic bead screening to remove libraries with sizes outside the range of 200-500bp, using TruSeq™ DNA Sample Prep Kit; (4) Bridge PCR: Sodium hydroxide denaturation produces single stranded DNA fragments; One end of the DNA fragment is complementary to the primer base and fixed on the chip; The other end randomly complements another nearby primer and is also fixed, forming a "bridge"; PCR amplification generates DNA clusters, and the DNA amplicons are linearized into single strands using TruSeq PE Cluster Kit as the reagent; (5) Illumina Novaseq 6000 PE150 sequencing: incorporating modified DNA polymerase and dNTPs with four fluorescent labels, with only one base added per cycle; Scan the surface of the reaction plate with a laser and read the types of nucleotides aggregated in the first round of reaction for each template sequence; Count the fluorescence signal results collected in each round to obtain the sequence of the template DNA fragment.

(6) Data processing and assembly: The raw data is subjected to quality cutting and pollution removal, and the clean data is subjected to denovo assembly. The assembled contigs are then compared with the virus NT database using BLAST (V2.10.0+) to obtain the (almost) complete genome sequence of the SFTSV strain. This sequence is exported in FASTA format for inclusion in this dataset.
